Entdeckt wurde das Fossil dieses mittelgroßen Tyrannosauriers im Jahr 2005 am Ufer des Lago Ezequiel Ramos Mexia in der argentinischen Provinz Rio Negro. Der Fund des Aoniraptor besteht aus einer disartikulierten Reihe von fragmentierten Wirbelknochen, bestehend aus sechs vorderen und vier mittleren Schwanzwirbeln sowie fünf Sparrenknochen. Wissenschaftlich beschrieben wurde Aoniraptor im Jahr 2016 von Matías J. Motta, Alexis M. Aranciaga Rolando, Sebastian Rozadilla Federico E. Agnolin Nicolás R. Chimento, Federico Brisson Egli und Fernando Novas Emilio.
